Looking very patchy.
Going to scrape the runs, then sand the whole surface.
Do I patch the bad spots, or recoat the whole canoe?

I'd just patch the low spots to bring them up to a comparable thickness as the surrounding surface ... if you recoat the entire boat, you'll raise the "highs" by as much as the "lows" and still end up uneven. As long as you can get a fair surface prior to varnishing, any patches will be invisible.
After giving the entire hull a good sanding, the low spots will still be shiny ... rough them up with sandpaper over your fingers (wear gloves, as it can get hot) before applying the patches, to improve adhesion.

It's hard for me to visualize what your canoe looks like, but I wouldn't sand unless you have the weave completely filled, you could end up sanding into the weave. Scraping is the best until you have a complete cure, about a week of more.
Sometimes little patches of resin show up in the finished canoe. Might be best with a full thin coat.
Are you applying with a roller, or a squeegee ?
If you can, post a pic.

Unfortunately, no photos of the patches yet, still recovering from the all nighter.
The patches are in some areas just missed 3rd coat sections and other areas are where the impression of the weave is still noticable on the surface of the epoxy.
I was brushing and squeegieing.
I am less concerned with a noticable patch as I am with a smooth surface and good chemical / mechanical bonding.
This is my first canoe, I am not expecting perfection, but ... longevity.
